Currently, when I get a TV series renamed, it is currently set to go to H:/TV Series and if it is an Anime I manually move to H:/Anime.
I am wondering if there is possibly a way to when renaming/moving episodes to tell it which folder it should actually go to without having to edit format for episodes each time. If not, I'll just have to continue with the way I've been doing it.

I think you might wanna make your own AniDB / Custom Format / Anime Preset for easy access:

Alternatively, you can also make the format you're currently using smarter, i.e. move different files into different folders depending on genre, database, etc.
