Can someone point a new fella in the right direction?

I have a decent little pile of movies, tv shows, music, etc. on my Qnap NAS. It's already mostly sorted out and whatnot. I've been trying to use Plex more and it seems like FileBot is the way to go here. I have all the filebot stuff setup on the NAS, but I'm having trouble figuring out the process and outcome of running it on my files. I'm feeling like I need to pile everything into a different folder and then let it go through and sort in a new output folder, but I'm also seeing things that are making me think I can point it at my existing directories and it'll sort things there, too. I'm just not wanting to mess things up or make extra work... Input would be greatly appreciated. Thanks in advance!

Sorting things into a new folder structure would be very smart. It'll make life easier for yourself. You can have the same file twice in different folders without using extra disk space, no problem, so not keeping both input and output file structure just-in-case would be not smart, especially if you use the command-line in non-interactive mode.
