The renaming part of the software works pretty well except for the fact that all it does is delete my original file and creates an empty file with the new name.

Unlikely, has FileBot simply asks the OS to move A to B. It's probably just your network share that's faulty. However, you didn't include any information about your setup at all, so I can only speculate.
