Have your script only launch filebot on files you want. That logic is in your script.

Since Deluge doesn't pass along the label, I can't think of a simple generic solution.

Yes, so when Deluge calls your script, how is that script supposed to know that it's supposed to call filebot or not? AFAIK, the only piece information you have is the path.
2.
Personally, I don't have time for torrenting, so I don't use any. I'd use a torrent client that passes path and label information to post-processing scripts.
