Hi there, this is probably a silly question, and one that has been asked before, but I am unable to find the answer to my question.

Firstly let me say this. I am moving from another application, and wow, Filebot is so much simpler and seems far easier to use.

That said, I am attempting to setup an automated system with uTorrent. I have set it up as suggested in the Automated Media Centre topic, but I am unsure as to what to do for the output location.

I have set up in the GUI formats for my TV shows and Movies that include a path to move the files to, e.g. for my TV shows I have
J:\TV Shows\{n}\{"Season ${s.pad(2)}"}\{n} {"S${s.pad(2)}"}{"E${e.pad(2)}"}.

What will be the purpose of entering an output folder if i have one set up in my formats?

You'll be especially interested in the section called Change how files will be organized and renamed. You'll most likely have issues with cmdline escaping so read it carefully, especially the part in bold red. ;)
