I would like to use a numbering of episodes which is based on the season, not the total episode code.
So the first episode in season 2 would be: S02E01.
Don't see that this is possible yet

FileBot will give you the episode numbers according to your selected database and episode order.
You may try a different database / episode order if the one you're currently using isn't numbering episodes the way you want.
That said, the first episode of Season 2 is almost always numbered S02E01 so it already works the way you want. Expect perhaps for some Anime on TheMovieDB which sometimes use the continuous absolute number.
