Plex does support multi-episode files. If you use the correct episode naming / correct database then it'll work. If you're using TMDB as database then Plex will expect multi-episode numbering like this:

SpongeBob SquarePants - S01E04-E05 - Bubblestand & Ripped Pants
SpongeBob SquarePants - S01E06-E07 - Jellyfishing & Plankton
