You can set your preferred episode order. TheTVDB supports Airdate and DVD order and it'll probably match one of them. If it doesn't you should use "manual matching" (see FAQ) and force TheTVDB numbering/naming. If you have episode titles in your filenames you can make it match by title by first removing the misleading number pattern.
