I was wondering if i can run a command through filebot to scan certain folders and only fetch missing subtitles? My media server has well over 10.000 episodes on it, and i'm in the process of gathering subtitles for it, but as you know opensubtitles.org only allows for 200 (1000 if VIP) subtitles to be downloaded through their anti-leech system, and it's gonna take a while... so, can i run a command every day to scan the folders and fetch whats missing, or do i need to continue to do this manually per seasons with the drag and drop? :>

You can try using the suball script.
At this point it doesn't support anything like "only grab subtitles for 1000 files today" but I might be able to add that.

Will the suball script rename the subtitle files it fetches according to the filenames of given episodes, or will i need to run a renaming script? :>
