Parts from episodes are missing

I'm using filebot on a windows machine and been using it for a couple of years. I'm not using the gui but the CMD instead. Everything works like a charm until a couple of weeks back. It renames the episode correct and moves it to the correct location. To start with it looks OK but after a while something happens with the file and it gets reduced from e.g. 60 minutes episode down to a couple of minutes. Anyone that have had experienced the same problem and have an solution?

Using version 4.8.5 (r6224) and cant see that there is an update available.

FileBot doesn't touch or modify files, so it can't possibly change the video stream or anything like that.

The first step would be to check MD5 checksums before / after processing, so you can confirm if or if not the file was modified somehow somewhere by something.
