Situation where each episode is in it's own folder. Can FileBot restructure this to just 7 'season' folders?

Yes, FileBot can organize files into a new file and folder structure as per your custom format. The original file and folder structure is irrelevant. Episode files in Episode folders are fine. It'll work like any other Episode file in any other folder.
